Potato Genomics - Afternoon

The construction of a genetically anchored physical map for gene identification and genome sequencing in potato.

A physical map is being constructed from fingerprinted BAC clones of a 10x coverage BAC library of the diploid potato genotype RH89-039-16 (RH). This genotype is the male parent of the SH x RH mapping population, for which an ultra-dense AFLP marker genetic map is available (http://potatodbase.dpw.wau.nl/). Fingerprint patterns were produced from individual clones of the RH BAC library using the non-selective AFLP PCR reaction and capillary electrophoresis on a MegaBACE sequencer. Overlapping BAC clones were organized in to contigs by aligning their fingerprint patterns with the computer program FPC (Soderlund et al, 1997). In order to link the BAC contigs to the ultra-dense genetic map, BAC DNA superpools are screened by selective AFLP PCR for genetic markers. By computer analysis, these AFLP markers then are identified in the fingerprint patterns of the BAC contigs. A total of 5500 AFLP markers are available for placing the BAC contigs on the genetic map of parent RH. The integrated genetic-physical map of genotype RH will be used for localization of genes involved in tuber quality traits, plant development, and disease resistance on BAC contigs. In addition, this anchored fingerprint map will serve as the framework for DNA sequencing of the twelve potato chromosomes by the Potato Genome Sequencing Consortium (http://www.potatogenome.net).
