High-throughput SNP identification and validation in tomato and pepper.

SINGLE nucleotide polymorphisms are ubiquitous in the genome of eukaryotic organisms. We have investigated the frequency of SNPs in tomato and pepper varieties through the comparative sequencing of a large number of genes. Up to now several thousand genes have been investigated in each of the two species. The level of SNP polymorphism varies in different types of tomato and pepper germplasm. In order to validate the results, we have carefully analyzed the identified SNPs using a variety of tools. Procedures were developed that permit the identification of reliable SNPs with high allele frequencies for both species. Validation of the identified SNPs was performed through the successful development of SNP assays for a number of SNPs and their analysis in a large number of varieties in tomato and pepper each.
