Tomato sequencing - Morning

Progress on sequencing tomato chromosome 12.

TO date we have received 320 seed BACs anchored to 33 markers on chromosome 12. Eighteen seed BACs (insert size > 100Kb) corresponding to 13 markers mapping on the short arm of chromosome 12 have been selected for verification and sequencing. For ten of these clones the map position was confirmed by means of SNPs identified on the L. pennellii ILs. Sequencing has been completed to Phase 3 for two seed BACs (Le_HBa0032K07 and Le_HBa0021L02) and to Phase 1 for other two seed BACs (Le_HBa0140M01 and Le_HBa0161H10). Additional three seed BACs (Le_HBa0026C13, Le_HBa0075C18 and Le_HBa0163O04) are currently in the sequencing pipeline. The SGN BAC-end database was screened by BLASTN in order to move out of three sequenced BACs. In all cases the analyses gave multiple hits from all of the three BAC libraries and 26 candidate overlapping BACs have been ordered. A program complementary to the SGN Online BLAST Interface, is being developed to allow a more efficient choice of overlapping BAC clones. A second sequencing pipeline is being assembled at ENEA and will be ready in the course of the summer. Five seed BACs have been validated. A bioinformatic platform has been built to provide an Italian resource to support the experimental annotation of the Solanum lycopersicum genome. We built two annotated databases of ESTs from several tomato and potato species downloaded from dbEST. The BACs available at the SGN site were experimentally annotated and are available through the Generic Genome Browser web interface allowing selection of reference Gene Models to test predictive approaches. The two EST databases and the Gbrowse are cross-referenced and linked to the Solanaceae Genome Network resources to provide useful data integration.
