Coffee Genomics - Morning Crouzillat, Dominique [1], Wu, Feinan [2], Rigoreau, Michel [1], Lin, Chenwei [3], Mueller, Lukas [4], Tanksley, Steve [5], Petiard, Vincent [1]. A synteny map for Coffee based on COSII markers. COFFEE is an important cash crop for developing countries, but it is also considered an orphan crop due to the low level of research involvement from the scientific community. Coffee is contained within Euasterid I clade, and closely related to the Solanaceae and hence the model plant of this clade, tomato. One of the goals of the SOL initiative is to create a network of map based resources for Solanaceae and related species, to address key questions in the evolution of Solanaceae phenotypic diversity, allowing the transfer of knowledge about important agronomic or technological traits of interest from tomato as a plant model to other species such as coffee. An extensive EST database for coffee has recently been developed (Lin et al 2005), making coffee accessible to comparative genetic mapping based on the use of Conserved Orthologous Set (COSII) markers (Wu et al submitted, Fulton et al 2002). Up to date, more than 150 COSII markers have been mapped in both coffee and tomato genetic maps. This set of orthologous loci has defined syntenic genomic areas, covering approximately 50% of the two genetic maps. Several coffee and tomato linkage groups show high degree of COSII mapping co-linearity, e.g. coffee linkage group E and tomato chromosome 7. On the other hand, synteny analyses suggest complex genomic rearrangements in other parts of the genome, e.g. coffee linkage group B and tomato chromosome 1. The synteny map will benefit coffee research by facilitating the transfer of genetic knowledge from tomato and other species, such as QTL management, and the ongoing tomato genome sequencing project will aid in the identification of candidate genes.
