Isolation, characterization and mapping of simple sequence repeat markers in eggplant (Solanum melongena L.).

TO develop a large quantity of simple sequence repeat (SSR) markers for eggplant (Solanum melongena L.), SSR-enriched genomic libraries enriched by (GA)n or (CA) n repeats were constructed. More than 9000 clones of these libraries were picked up randomly and sequenced. The percentage of clones with SSR in these libraries was 42.4% and the level of redundancy in these libraries was 28.7% in clones having SSR. 730 SSR markers were identified from these clones when 1088 primer pairs were tested. All SSR markers were tested for polymorphism in eight lines of S. melongena and the average of polymorphic information content value was 0.27. Of the 730 SSR markers, 138 were segregated in parental lines for intraspecific mapping population and 111 were mapped on existing SSR, amplified fragment length polymorphism (AFLP) and random amplified polymorphic DNA (RAPD) -based linkage groups, using intraspecific mapping population. A total of 259 markers - 199 SSRs, 20 AFLPs and 40 RAPDs - were mapped onto 12 linkage groups corresponding to the haploid chromosome number of eggplant. This linkage map spans a total length of 1167.7 cM with average marker distance of 4.7 cM. The SSR loci identified are distributed throughout the eggplant linkage map. For comparative analysis with tomato linkage map, the sequences of SSR markers that mapped on the eggplant linkage groups were compared against tomato expressed sequence tags database. However, significant similarity could not be detected. It was estimated that most of the identified SSR markers were derived from the sequence of non-coding region. SSR markers-based linkage map of eggplant will be useful for qualitative and quantitative traits mapping, such as those related to domestication and disease resistance.
