Genetic diversity analysis of resistance loci of Capsicum species using NBS profiling.

ALTHOUGH Capsicum species are amongst the most widely grown crops in the world, surprisingly little is known about systematic relationships and phylogeny. We have used the novel marker method NBS profiling to analyze genetic diversity in resistance loci in a set of 57 accessions that representate 11 Capsicum species. NBS profiling is a PCR-based method that targets genetic variation in disease resistance (R) genes and R-gene analogues (RGAs). NBS profiling generates a reproducible multilocus marker pattern that is highly enriched for the NBS-LRR class of R-genes and RGAs (van der Linden et al.2004). Capsicum NBS profiling resulted in generation of 163 polymorphic bands. Each of the analyzed Capsicum species was characterized by a distinctive NBS profiling pattern. Sequencing of polymorphic NBS profiling bands revealed that at least 43% were similar to known sequences of resistance genes or RGAs of several plant species. Based on NBS profiling data the levels of genetic diversity within and among Capsicum species was estimated. The genetic distance among the majority of analyzed C.annuum accessions was very low (0.01-0.08) with hardly any variation between the cultivars. However, NBS profiling patterns of wild C.annuum accessions from Nicaragua and Guatemala were highly polymorphic (0.18-0.22) and contained a number of bands that were not present in other C.annuum profiles. A dendrogram based on NBS profiling marker data grouped related species and accessions in a number of clusters and subclusters. Accessions belonging to one species formed distinct subclusters. In general the topology of the dendrogram well resembled those obtained with AFLP and ISSR data (Ryzhova, Ph.D. thesis, 2004) forming clusters that grouped species belonging to one species-complex. Our results demonstrate that NBS profiling can be used to assess genetic diversity in Capsicum resistance loci, characterization of germplasm collections, and that it may be an effective tool to identify new resistance.
