Development of CAPS markers linked to St locus responsible for stability of cytoplasmic-genic male sterility in chili pepper (Capsicum annuum L.).

THE RF modifier gene, termed St, together with the major Rf gene controls fertility restoration of Peterson CMS in chili pepper. The St locus has three alleles such as St1, St2, and Stu. St1 and St2 alleles function as stabilizers of CMS expression and fertility restorers. However, the Stu allele induces unstable expression of male sterility and incomplete restoration of male fertility. Stu allele is dominant to St1 and recessive to St2. To develop molecular markers linked to the St locus, we constructed a BC3F2 population containing 88 individuals and segregating St2_ and Stu/Stu. Using the mapping population, we identified nine AFLP markers linked to the St locus. Among the nine markers, two markers, E-AGC/M-GCA122 and E-TCT/M-CCG116, are most closely linked to the St locus at a distance of 1.3 cM. To apply these markers for a MAS breeding system, AFLP markers were converted into STS markers. The two AFLP fragments were eluted from PAGE gel, cloned in pGEMT Easy Vector (Promega, WI USA), and sequenced. Flanking sequences (1.4 kb) of E-AGC/M-GCA122 were also obtained using BD GenomeWalkerTM Universal Kit (BD Biosciences, NJ USA). Eight SNPs (single nucleotide polymorphisms) in this region were found by sequence comparison of St2/St2, St1/St1, and Stu/Stu pepper lines. There was one SNP in MseI emzyme site. This SNP was used to develop a CAPS (cleavage amplified polymorphic sites) marker that can discriminate St2 and Stu.
